• Apartment Fone is a good way to search both on and off the web.
• Visual Apartment Listing for manhattan. May or may not be usefull, i did not really check this one out too well.
• New York Real Estate Network I did not get a chance to really look at this link, but it might be usefull.
• Rent Search is a very professional looking national rent search engine, usefull in its own special way, and well worth looking at at least once.
• Village Voice Online Classified section is where I found my apartment. It is updated regularly and has some of the best ads around. this is probably the most usefull site I have found.
• NewYorkRealty is an excellent starting place for any search, as well as an excellent end to this list.

I will of course add more links as I find them, but I think this is a good start. I also believe, wholeheartedly, that the best link here is the second to last one.
